Het spel is gebaseerd op de gelijknamige bioscoopfilm en geeft spelers de mogelijkheid om zowel de verhaallijn van de film te doorlopen als originele avonturen te beleven.

Activisions uitgebreide reconstructie van New York City blijkt een perfect decor te zijn voor dit free-roaming avontuur, waarin spelers zelf bepalen hoe zij het verhaal doorlopen. Het meest bijzondere wat Spider-Man 3 aan de serie toevoegt is het gebruik van de Wii-afstandsbediening om spinnenwebben af te schieten. Hiervoor dienen spelers de B-knop ingedrukt te houden en de Wii-afstandsbediening met een korte ruk naar voren te bewegen. Het loslaten van de B-knop resulteert vervolgens in het afschieten van een spinnenweb.

Naarmate spelers hun vaardigheden uitbreiden, zullen ze meer spinnenwebben aan elkaar kunnen bevestigen door bewegingen met de Wii-afstandsbediening en de Nunchuk af te wisselen. Hierdoor kan Spider-Man door de hele stad zwieren. Spider-Man 3 introduceert het legendarische Black Suit.
